Remove the entries for the domain from the following files.

/etc/userdomains
/etc/trueuserdomains
/etc/trueuserowners
/etc/valiases/domain.com
/etc/vdomainaliases/domain.com
/etc/vfilters/domain.com
 /var/cpanel/userdata/username – Remove the parked domain folders                                               /var/cpanel/userdate/username/main
